I also use 11' strings, and with springs on top notch, the trem basically did not return to a zero point and went out of tune very quick. The trem action was very smooth though, ideal if you don't use the trem arm but do some shimmering by hand on the tailpiece. The bottom position was very tuning ...

Using 11's, I thought I'd need to use the lowest notch (on the tailpiece posts) for my vibrato but I found the tension to be adequate on the higher notch (closest to baseplate) to counteract the tension of the strings. You might also consider shimming the neck so that you can raise the bridge. That would create a steeper angle from the bridge to the 'cigar tube' part of the tremolo and increase sustain a little. Not a bad idea. I actually raised the action significantly yesterday and noticed a difference in tone....

I think people remove the covers so that it resembles the strat pickups they're more used to or because they think having plastic between the pole piece and the strings will make them lose some treble or something along those lines. Even if you take the cover off you'll only be able to get the pick...

fixed it by raising the tailpiece. I had it as far down as possible (giving minimum clearance for the strings to run underneath). You could always slide something flat underneath, between the bridge and the plate, to hold it parallel to the plate while you string it up. Usually after I restring my Jag, before I get it up to full tension, I grab both ends of the bridge between thumb and forefinger, and jiggle it back and forth...
