If you could design a signature guitar...

Talk about all other types of guitars. Jazzmasters and basses go here!

I'd go for a Jazz-stang: JM circuitry and pickups, minus the rarely-used rhythm circuit, squeezed into a Mustang body. JM/Jag trem, 'stang bridge, and a neck that I haven't decided on yet. Probably a Jag's, since I've heard they're thicker than those of a 'stang.

I love the transparent dark blue of one of the Sonmic Youth sig JMs, and would probably pair that with a white pickguard. A hastily-prepared pic of what I plan to do:

I've had two. They were pretty much the same guitar in basic function except for when both pickups were on (where the Jag sounded like a Jag and the SG was an out-of-phase bucker sound)

Maybe somthing like this:
► Show Spoiler
Though now that it's on paper, I'm not feeling it as much as I thought I might... needs some revision... and a headstock :P

P-90 bridge, Jag neck, high pass filter switch, 5-way selector (neck, N+B out of phase, N+B parallel, N+B series, bridge), Jaguar scale and bridge/vibrato with tail slightly closer to bridge...

EDIT

Here are some potential specs:
Specs:
.: Neck pickup - Jaguar vintage single coil
.: Bridge pickup - P90
.: Bridge - Fender floating tremolo (Jaguar/Jazzmaster)
.: Switching - 5-position blade switch (1: neck, 2: Neck+Bridge - out of phase, 3: Neck+Bridge - parallel, 4: Neck+Bridge - series, 5: Bridge)
.: Controls - Volume (1MegaOhm), Tone (1MegaOhm), high-pass filter (.003µF)
.: Body - Alder
.: Neck - Bolt-on, maple, rosewood finger board, binding, clay dots, vintage fret wire (.080" X .037")
.: Scale - 24
.: Radius - 7.25
.: Nut width - 1 5/8
.: Misc - headstock truss rod access, chrome switch and control plates, output jack on lower bout; headstock undecided, likely 6 on a side, possibly reversed

This is difficult question for me to answer.

I really love Fender Student Models like Broncos and Mustangs, but I have equal love for Jazzmasters and Jaguar. Until I finish my Jazzmaster Project, I am not sure exactly, but I did design a future build that has the body shape of a Jaguar/Mustang, pickups of Jaguar, tremolo/bridge of a Mustang and body thickness of the Mustang. Pickup configuration is like a Cyclone II.

single bridge pickup with a black cover, black witch hats, dot and bound neck. no idea what all the controls would do, i'd have to think about that.
I'm really curious to find what you figure out for the switching :)

ideally a big strip of gaffa tape would sort that problem, but if not maybe a built in fuzz in place of the rhythm circuit, kill switch, bass cut and something else in the lower circuit. not that i'd ever use such things in a gigging environment.

I'd go for a musicmaster with a jag trem, either in shoreline gold or that brown stain that the Elvis Costello signature JM came in. Think this'll be my next project as it goes.

I'm slowly working on a Jagstang with a little more Jag and a little more Stang.
It's got a Mustang lower horn, and a wider more Mustang-like upper waist area.
The body is slender like a Mustang and contoured too.
I think it looks slicker and 'faster' than the OG JS.

I'm gonna be using a black superdistortion in the bridge and a jag pickup in the neck position, again with a black cover.
Pots will be 1M and the bridge will be a tuneomatic and stoptail mounted on a Mustang plate.
The paint will be red.

^ much nicer shape than the jag-stang. amazing how a couple of little tweaks can make such a vast improvement.

If I take all the bits I like aesthetically from guitars I would probably end up with something like a charvel surfcaster

Haha, that's part of the reason I like those so much.
