From what I've read in this thread, it seems like you don't really want a jag-stang. You're certainly out to change pretty much everything on it.

Why not just put the original parts on it, sell it to someone who will like it, and buy a different guitar that's more in-line with what you really want?

may i suggest the EMG 60?
the 81/85 or even 2 81s seems boring, and the 60 is such a different beast

Haze, you know how to draw me in.
Honestly, I have no problem with it. If we want's to fuck up "modify" an original JS body, or start over with a warmoth body, fill it with god awful EMG pick ups, let him. Who are we to stop him?
I routed out my mustang for humbucker, some hate that idea, some don't.

It has changed rather a lot now.

I found a router in a skip and got a new bit for it and I've been practicing on some wood so I'm confident I can make my own body.
The neck will bolt on at first but I will then glue it but still have the plate on.
Also mahogany body - I'd like to do some chambering with that so not warmoth and mahogany neck with ebony fretboard.
Floyd rose bridge and since I'm making my own body, I will lower the horn slightly and do a 'heel contour' for better upper fret access.

So the project is still at the desicion stage and I am deciding what size frets to put in the neck

Do not glue the neck, it can be glued effective only if it perfectly fits neck pocket. Otherwise it is gonna be shit. Also, bolted neck is way more robust, so I suggest you stick with it.
