james' minimal jazzmaster and my agile harm keep making me consider a bound and markerless neck.
i have a d&b neck
is it possible to pull the markers and somehow make it look like there were never any holes?

It is possible to an extent I reckon - on offset there was a thread showing how Sonic Youths tech guy repaired the rosewood board on Lees guitars that really hid all the cracks and gouges amazingly well however to do it you need to remove the frets. i suspects you could hide the existence of the dot hole pretty well with this method.

I would get a piece of whatever kind of wood you want to fill with and cut out pieces using a drill press and a plug cutter bit. They are cheap and easy to use. Pop the plug into the hole with some superglue, pack the drilling dust in around the top edge of the plug, drop some more superglue, sand and it's not only done, but seamless. It's as if it never existed.
get whatever you want in terms of board wood,
drill out the dots, fill in the spots with ebony dust. then ebonize or stain the entire thing.
no one will be able to tell without getting within 4 inches of that thing in good light without the strings on it.
