One area where I think it makes sense to toss out "vintage correctness" is the bridge saddles - I put a $11 pair of brass compensated saddles on mine, which really improved the intonation.
I've got a pair of custom hand wound pickups from Abby in my '75 Duo Sonic, and absolutely love the way they sound, but I went with stock Strat pickup covers - did you have any problem getting it to fit under the hole-less Mustang cover?

As for the pickup covers i had no bother getting them to fit they sit on the highest pickup pole nicely i just had to use longer pickup screws.

Rehearsed with this today so i thought i would give you all a report.
Played it through a Laney VC30 which wasn't my amp but was fairly close to mine (Lionheart l5t)
on all pickup positions this thing sounded great. I was surprised by how different it was to my Strat
it was much punchier and warmer and cut through nicely im particularly fond of the both pickups selection as it has a nice balanced sound to it.
played mostly clean with it today with a hint of crunch and it sounded perfect throughout
the only thing im not particularly happy with is the drastic volume drop on the volume pot
its not as sensitive as on my Strat.
I advise anyone doing a project similar to this to look at the Fender Custom Shop 69 pickup
i bought this on a whim because it was going for £30 on Ebay and boy im glad i did it goes perfectly with the original Musicmaster pickup
Overall for a project that came to £450 altogether i feel i did well
