Kurt's Fiesta Red Mustang originally had a mini humbucker in it too, while it still had the red swirl pickguard. It's visible on the inside cover of the "Demolition Man" bootleg DVD.

I considered a Hot Rails, however I am a bit of a ham-fisted player and I worried about damaging the blades. Maybe next time, though.

Actually the fiesta red one started out being modded with a hotrails.

Love the JB Jr in my Jag, it's quite well-rounded and gives the guitar a great deal of versatility. Are you putting yours in a Mustang?

No, it definitely had a mini humbucker.
Here's a picture from the same gig, it's not as obvious as the photo on the bootleg DVD, but you can just make out the pole pieces. It's clear in the DVD photo that it's a mini humbucker, probably the Seymour Duncan JB Jr. as mentioned above.

The Seymour Duncan SHR-1 Hot Rail Stacked Single Coil Pickup is a humbucker that fits into a normal single-coil slot, so you get noise canceling without cutting a large hole in your guitar. 2 thin blades with powerful coil windings give you incredible sustain and fat, full sound. The SHR-1 pickup responds to the subtlest finger movements

I think you're missing the point here.
- the SHR-1 is a rails-style humbucker with blades;
- the JB Jr. is a rails-style humbucker with individual, adjustable pole pieces.
Kurt's Fiesta Red Mustang sported the latter, before it was routed for a full-sized humbucker.

They didn't make Kurt no custom Mustangs, they sent him Japanese '69 RIs.
Similarly, all the hardware on his blue Jag-Stang was Japanese '69 RI Mustang bits. The neck was a copy of his OWN '69 Mustang.
And the red one was even lazier, had the Mustang pickguard that doesn't line up on the lower horn.

I heard they made him a mustang at one point that what slightly different shaped. The bottom of the body was larger (maybe this inspired the bottom of the jag-stang).

and unfortunately that is what all the jag stangs that went to market were based on, fender fucked up on that one

Man I could go on all day about why I don't think that big-assed Mustang existed or why I think they never built him a custom Mustang, but I'll opt for "pics or it didn't happen".
You'd hear about this guitar more, certainly pertaining to the JS itself... which is essentially a big-assed Mustang anyway. Like "first we built him the Mustang with the extended butt, but he got back to us telling us he needed an upper Jaguar horn as well before he'd consider being seen with it. Pretty image-conscious, that dude."

Yeah, it might not be true. Probably isn't. I like to think it could've been a very subtle change- hard to notice. Whenever I see a left handed guitar the shape looks weird lol

Right handed guitars always look weird in shape to me, could just be due to the fact I'm lefty.
