Neck is on and strings are on. Aside from a neck/bridge issue, I am very happy with how it turned out. :)

Basically I got the neck on, tuned it, and adjusted intonation. The problem I am having is I had to max out the height and saddles to get it to be in tune. It was REALLY flat (low pitch) so I had to move the saddles as far towards the neck as much as I could and max out the height of the strings.

In the mean time, here is a sound demo. Sorry it is all distorted. Amplitube applied the effect to the whole track vs the portion I had it turned on for...

It's possible that the neck you've got is just thicker/taller than the rosewood 'boarded one. That would cause you to have to jack up the saddles and, in turn, move them forward as the height adjustment screws angle them back if turned enough.

And while something that causes sharp notes rather than flat ones: the nut looks a bit big and square, are the slots properly radiused/too high?

I will check that when I put new strings on. :) It is an Allparts neck so it would be weird for it to be so different than my Fender neck I had on it. I thought they were the same specs basically.

Yeah but Allparts necks can come unfinished without nuts, so it's no guarantee that everything is the same.

Got her all fixed up. Adjusted the truss rod, removed the shim, and put new 011's on her and it is all good. Intonation worked much better without the shim. I also put in the longer screws which helped me feel better. (Not worried about the saddles popping off the very end of the screws.)
