No they are not the same this is the problem. I liked the JB in the KC Mustang better.
I really like my jb jr. Not the same as the real but quite near the same sound. I wouldnt say this is muddy at all. Really clear tones.
I use mostly Dimarzio or Seymour Duncan pickups.

69RI = Stock. Mostly because i don't play it enough to really warrant spending too much on it, but they do sound pretty good. I think they're hotter than the 65RI ones too?
Jag-Stang = Lace Silver in the neck and Emerald in the bridge (i know it's not a Mustang, but it's pretty much the same thing).
I'd imagine you could get away with using any Strat pickup with flat poles too. Can't go too wrong with Texas Specials or CS69's in that case.

in my 74 I have the OG pickups, in the other various incarnations of my back up guitar I have been known to use : 2 78 mustang pups or 2 only music vintage copies i got off efillay for cheap. I have tried quite a few copies and these are the best for the price, ($35 shipped)

JB Jr > fullsize JB
And JBs/hotrails are not really muddy, though many make the mistake of not switching to 500k pots when they put one in a strat/mustang. 250k pots, as standard on Mustangs (and even Jag-Stangs for some stupid fucking reason) make all humbuckers sound muddy.
JB Jr through a 1meg pot sounds glorious.

I had 500k pots in mine, I didn't like the JB Jr, it was anything but cutting.

Agreed. You've got to boost the pot values. I put 500k's in when I but a railsbucker in my tele, and I love it.

I'm still testing but now switching between a JBjr and a Dragonfire Hotrail.
I seem to like the Dragonfire better (for now) 'cause it's really cheap and goes better with the Mustang...
I've put the original bridge PU in the neck. It's suppose to have a 'lil more output (??)
and so should match up better with them rails or buckers.
