it's common that you're going to have to do fretwork? nah, that's pretty uncommon on everything except bolt on les pauls or MIM fenders.

i've never had that done. or done it myself.

that sucks about the frets, the frets on mine were almost perfect out of the box....the set up was decent too......Congrats none the less..... and you are correct about the jm neck pu....it does really sound great, very punchy....the JB balances the axe out cuz as u prolly know it is punchy and less compressed sounding than the stock hb....

also mine did have alittle bridge buzz as well, i just found the buzzing saddle and raised the string height a tiny bit, the extra pressure kept the saddle from buzzing...

It's possible I may just not be able to get my preferred ultar low action on this without the bridge buzz.
I continued to eff with it last night, higher the string the less the buzz.

On the other hand, I really like the bridge design on these.

Are you referring to the Mustang/Jaguar hybrid bridge? Isn't the reason you can't stick a Mustang bridge on it is because it needs to be a 7.25" radius to use the Mustang Bridge?

I love the bridge too, I am a Gibson guy at heart and there was no adjustment time going from a LP or SG to this..... also, how low do you put ur action?.... I use to be in the vain of lower=better until I met Skip Goez...(he was Clapton's guitar tech in the 80's and has a shop here in town) he showed me the difference in tone with action height.....it does make a difference in resonance....

J Masics says the heigher the better... I think that is extreme but it seems to be a tone secret of some pros

you could try bumping the bridge up and shimming the neck to compensate, perhaps? give it a bit more tension/higher break angle.
