Haha, don't you worry, you're not the one who invented a guitar with 9 feet of wire in it.

i've tried a few times to set it up, but the bridge does not line up with the neck, so the strings kinda go diagonal. it looks like the neck pocket is the culprit.

If you look down the line between the D and G strings; do the centre dot markers fall evenly between the two strings? If not you can move the neck pushing it away from the body whilst fixed with brute force to line things up better.
Sounds barbaric but it works. I've put a lot of bolt-ons together from parts as much as 40 years difference and they hardly ever fit or line up perfectly. My 65 Mustang has never been perfect and the high E is closer to the edge of the fretboard than the low E once past the 12th fret.

It took me like . . . four or five trys to get it right when I rewired my old Jag. The diagram I was using made everything look backwards and for the life of me I couldn't figure out what was happening. I eventually got it but, damn. It really sucked.

My problem with the jag was the ground. I gave up after a while and skipped most of the switches since I don't really use them anyway. That was the only way I could stop it from humming like crazy. And I'm using the HH... Geez.
