2008 Jaguar HH Special bridge question

I have the all black and chrome Jaguar HH Special. It comes with a GOTH Adjust-O-Matic bridge, I assume that is the same as a Tune-O-Matic. My question is about setting string height. When I changed my strings for the first time after initial professional setup for LTHBs...I removed the bridge, and tail-piece to do a thorugh polishing. I made reference on a make-shift ruler as to the height of the bridge screws. The tail-piece screws are flush to the mount. Can I adjust the height by very slight amounts without messing up the intonation?

A side question:

Being this guitar is all black, it gets alot of small hase scratches in the clear-coat. GHS guitar polish does not seem to really help remove them. I know with a black guitar you should expect to have these. The internet search reveals a product claiming to remove these scratches from the clear-coat. Has anyone tried this? Or does anyone have any tips dealing with this issue?

Changing the string height will cause a small change in intonation, but as long as it's in roughly the same place as before, it shouldn't be anything to worry about.

I used T-Cut to remove scratches on a Rickenbacker I had...I don't know what country you're in but it's basically auto polish with fine grit in.

its true that the intonation will change, but it will all change the same so you won't really notice.
i.e. everything will be equally sharp/flat.
